To be more precise the third pair of shoes drops into the picture.  In this thread sean-phillips-wore-different-shoes, we discovered that the shoes he was wearing into the hospital at noon the day Kate went missing were a bit different than the dirty ones that were at his house that the police picked up with a search warrant, ones that have sparked a 100 botanist strong search for plants.  What this meant was that for the dirt and plant parts on the shoes to be relevant, Sean would have had to change his shoes from the hospital pair to the dirty pair prior to dispatching Kate in the wilderness and returning home. 

 

He then would have had to take the muddy pair into his bedroom when he got home, but the prosecution never asked his mother, who was with him after he got home, about shoes.  They do, however, note that Mrs. Phillips keeps a very tidy home; therefore, Sean would have had to more than likely take off muddy shoes and carry them to his room, which is never mentioned by Kim Phillips or asked by the attorneys.  One would then expect he changed back to his 'hospital shoes'. 

 

But that wasn't the case, apparently.  For the recently acquired- by- the- public video showing the interrogation of Sean Phillips, has him wearing a third different pair of tennis shoes.  Here is the photo evidence of the outside of his right shoe from the interrogation (56:58 into the video), the hospital, and the evidence room, respectively: 

 

 

 

 

Other views confirm these differences in the shoes.

Let's do some brainstorming:  no shoes were noted in Sean's car, Sean was wearing hospital shoes that morning, Sean was wearing his interro shoes that afternoon shortly after the law arrived, young men don't change tennis shoes three times in an afternoon without good reason, muddy shoes appear rather dry, Phillips' property has a lake and muddy areas containing at least five of the six plant elements found on that pair of shoes, Phillips at some point made a change of shoes from hospital to interro shoes, there was about a 50 minute (20 min. to call, 30 min. to come) gap between when Sean Phillips came home and the law arrived, mother testifies nothing untoward happened during that time other than being inside and talking.

 

Conclusion:  Though I would often question the veracity of the accused's mother, her testimony seemed solid and believable.  She's a pharmacist and was effectively a prosecution witness, adds to her credentials.  I don't believe Sean sneaked muddy shoes to his room, or even used them that afternoon in his 'errands'.  It is a lot more probable that he wore his hospital shoes on his 'errands' until he got home, did something with them, and then put on the interro shoes.  The muddy shoes are a red herring, and what should be focused on is what happened to, and where are, the hospital shoes, and why are we wasting so much resources on an extremely speculative venture of a plant hunt when the more pertinent information (if any) would be found on the hospital shoes?

One more point of interest.  During Sean's interrogation, he had made the seemingly unimportant observation that he set up a sprinkler for Haley that morning.  My guess is that  the wetness on the 'muddy' shoes were from this action, and perhaps some of the mud and plant parts.
